You really should not have to do anything other than use the defaults for
colour (sRGB or Adobe RGB) and scan at 300 dpi/ppi for resolution. Most
consumer scanners are made to produce "pleasing" results at the default
settings. If you do have a choice for photographs, choose "Best" rather than
"Normal" and do not turn on "sharpening" -- and treat cover art as
photographs, not as drawings or such, no matter what they look like. Some
people now use digital cameras to reproduce covers, but it can be difficult
to keep everything square.
Unless the cover has some odd coating or strange fading, almost everything
can be fixed on Photoshop.
Of course, this is just my opinion; others may have better ideas.
